I would remove all the rotten boards then replace with new T&G starting with a new tongue into an old groove. Then, at the other end of the section, I would cut out the inner wall of the groove on the new board and push the edge of the board into place. If this joint does not look neat enough for you, fix a narrow slat of wood over the joint.
