I have a cordyline that is flowering at the moment , can I cut off this long stem in the middle of my plant without damaging it , if so where do I cut from.

Not really, no - if its that tall, its obviously been in a while and the rootball will be too big to move with any success. I do wonder why its wobbling around though - is there any sign of rot or soggy areas near the base? or was it just windrocked when the soil was very wet? If the latter, try firming the soil around it with your foot, making sure there are no roots showing anywhere first.
