My Apple trees have hundreds of new shoots and not much fruit. I pruned them all back in the winter but now, June, they are prolific again. What to do?

From the picture it looks as it you cut well back rather than just pruned so yes, you must have cut off the flowering branches.

There were flowers and there is some fruit hidden under all the new growth. What I could do with knowing is whether to cut off all the new shoots and if so, when? Now or in the winter.

Prune it in the winter when it's dormant.
