I have been given a Bay Tree and it is rather tall! When repotting can I plant part of the trunk below the ground or will this damage the plant?

No, that's the quickest way to kill it. Better to plant it so the root ball is just below the surface, then prune it to desired height.

I wouldn't plant it any deeper. But there is no reason why you cant prune it to a more suitable size.
If it is the culinary bay then you can keep the prunings and use in your cooking.
