My sweet peas are coming along well - I just planted seeds and up they came. They have many branches on them - now concerned that I should have pruned out branches to encourage a leader growth?

depends on the variety, how you are growing them, and how good you want the stems to be.
The more the side shoots, the more the flowers, but the weaker they are and they don't flower as long as allowing one or two leading shoots grown up a cane or netting.

No, that's fine - usually they're pinched out to encourage bushiness, which is what you've got anyway by the sound of it.
