Just discovered a medium sized tree root that spans across the top of my pond that is in progress. Besides cutting it, any ideas for incorporating it in my small-ish round pond?

Well, you would probably have to thin it out quite a bit, to allow more light to hit the water, especially if you were putting in water plants. What kind of tree is it? Some species have such invasive roots, they aren't safe around water features.
