As I said, I don't grow these, but as they're cousins of tomatoes they suffer from some of the same diseases. It sounds like blossom end rot which is caused by irregular watering. And it's also recommended that you remove the faded flowers that sometimes stick to the developing fruit as they can encourage mould.

Blossom end rot is less common on aubergines, but it can happen. If they are in containers, adding lime or gypsum to the compost can help, but only if the watering is right.
