I am growing tomato plants in 10" pots and have them standing in long trays. When we get a lot of rain the trays fill with water to a depth of about half an inch. Should I empty the trays or allow the tomato plant pots stand in the water. Am a bit concerned that they will become waterlogged

I would drain off the water- save it and use to water again when they need it.

Yes, only leave water plants standing in water.

as a rule you should let plants stand in water. personally I wouldn't leave them standing in water.
