This spring my cordyllines got frost damage but because blackbirds were nesting nearby I didnt prune them back Now new shoots have appeared half -way down the trunk. Can I cut the trunk down to the new growth and if so does the cut need special protection.

Yes, just cut back to just above the green. I don't think you will need to treat the cut either as its not technically wood. Just make the cut slightly sloping.
