can i simply chop of a side branch of my cordyline australis to stop it from getting in the way of my new fence, its either that option or try to move it... which im not sure is a great idea?

Yes, you can saw it off, or remove with pruners, depending how thick it is. Best done in April rather than now really, but if you have to do it now, then do it.
