I have self seeding trees how do I get rid of them without effecting my other plants

Do you mean the seedlings? My Ash tree seeds itself everywhere, and the only way is to keep on top of your weeding. The small seedlings are so much easier to pull out than when they grow larger tap roots.
If you meant the trees themselves, then that does seem a shame to remove them...but up to you.
