I have had a lot of mildew, fungus and rust on my bedding plants this year and have pulled them out. Is it something in the soil or just due to the weather? Also my mini Yorkie developed a badcough and chest infection could this be due to the fungus

Mildew is always about - dry powdery mildew occurs in hot weather, specially if the plants are not getting enough water, other mildews occur in damp weather. All are treatable, including rust infection, with fungicidal sprays barrinng Impatiens Downy Mildew on busy lizzies.
I think it very unlikely there's any connection between mildew outside and your dog's chest problem.
